The dead fish were found in the Tamsui River, Xindian River, Dahan River and Keelung River, officials said, adding that about 100,000 dead fish have so far been removed from the rivers.
The officials said they expected to finish removing the dead fish within three days.
On August 4, two Cuvier's beaked whales were found dead in Sheephaven Bay and Gola Island.
However a third whale has now been found washed up Pollan beach in Ballyliffin in recent days.
A Derry holiday maker who saw the whale said it was a very sad sight.

Marine mammal experts are at a loss to explain why a large number of harbor seals have turned up dead on beaches in southern Maine this summer.
The most recent cluster of deaths was reported Monday when the carcasses of 11 harbor seals, mostly pups, were discovered on Bayview and Kinney Shores beaches in Saco. Those beaches are situated between Ocean Park and Ferry Beach State Park.
In the past two days, more than 30 dead harbor seals have washed ashore on southern Maine beaches, including Wells Beach and Ogunquit Beach, said Lynda Doughty, executive director of Marine Mammals of Maine, which investigated the Saco seal deaths.
The woman did not return home from her walk Thursday so her husband and neighbors searched the area.
They couldn't find her and called 911.
Deputies and emergency personnel discovered her body along an unused road.
It appeared she was attacked by dogs and authorities later located them in the neighborhood.

If something in the environment is causing people to become more erratic, aggressive and odd in their behavior one might reasonably expect such manifestations to be reflected in the animal kingdom. Particularly in those domesticated creatures close to humans, for example dogs and then for certain kinds of dogs with questionable temperaments to go crazy with increasing frequency. Could this be the pattern happening now?

A Pennsylvania man and his daughter said they were attacked by a large beaver while they were kayaking in Adams County.
Dan Wherley and Layla, 7, were kakaying down Conewago Creek when the beaver came close to them.
"I looked, and it was a beaver scratching at it, and I thought 'Wow, that's pretty cool-a beaver came up to us!' It wouldn't stop, so I used my paddle tried to hit it to get it away, and it just wouldn't stop, wouldn't stop," Wherley told WPMT-TV in a report on Aug. 9.
"The beaver came up to the kayak, and tried to get in the kayak," said Layla.
"I jumped out of my kayak and ran to her. I got to her kayak the same time the beaver did, it climbed up on the back of her kayak, started to, and I had to punch it to get it off, cause I didn't have anything with me," added Wherley in the report.

Video footage of the mutant cow in a village in Xianyang city, Shaanxi province, shows it with two large heads, two ears, two mouths and four eyes.
The baby animal was seen sprawled on the ground helplessly as it was unable to stand up on its own.
After the unusual birth last Thursday, owner Feng Wenhong shared images of the animal, which is said to be affected by some sort of genetic mutation while still inside its mother's uterus.
The six-year-old mother survived the difficult birth and previously produced four healthy calves, according to local reports.
Mote Marine staff has been working long hours responding to reports of dolphins. manatees, sea turtles and other marine life that has been killed or sickened by red tide in southwest Florida. They do not think the red tide problem is going to end anytime soon.
Mote Marine Laboratory will be conducting autopsies on the dolphins with the hope of learning what killed them.

Dead whale shark found on Sanibel Island, Florida
"It could be one of the greatest environmental emergencies we have had in recent times," Ernesto Zazueta, president of the Association of Zoos, Breeders and Aquariums of Mexico told El Universal newspaper.
On May 18, residents of the municipality of Bitzales found a lifeless manatee floating in the water. They assumed it was an isolated incident, or that the animal had been sick. But in the weeks the followed, more and more dead manatees were found in the state's waterways. Fishermen reported that suddenly they weren't catching anything, and dead fish also began floating to the surface.
After severe storm's moved through early Aug. 8, residents in the Surrey Hills neighborhood near NW 121 Place and Mustang discovered at least 100 dead birds underneath a tree.
FOX 25's Jeff George speculates that the tree was struck by lightning, killing the flock of birds.

The waterways off Sarasota, Charlotte, Lee and Collier counties have been heavily impacted by red tide.
FWC's Dr. Gregg Poulakis, NOAA's Dr. Jose Castro and FWC staff members performed a necropsy on the whale shark on Tuesday. The shark appeared to be newly deceased.
The necropsy was part of FWC's response to the red tide that is killing marine life in southwest Florida.
