El Salvador's President Nayib Bukele declared a state of emergency for 15 days to cope with the effects of the storm, which lost strength later in the day as it moved into Guatemala.
The fatalities were all recorded in El Salvador, senior cabinet official Carolina Recinos said, adding that one person is reported missing.
In the capital, San Salvador, 50 homes were damaged by rain and powerful winds, while 23 vehicles were swallowed by a sinkhole, Mayor Ernesto Muyshondt said.
"We are experiencing an unprecedented situation: one top-level emergency on top of another serious one," he said, referring to the COVID-19 pandemic in place before the rain hit.
In some flooded areas, soldiers worked alongside emergency personnel to rescue people.

Tha Khraeng intersection on Sakdidet Road is flooded after two hours of heavy rain in Muang district of Phuket on Saturday morning.
Several roads in the municipal area were impassable to small vehicles after heavy downpours pounded the island from 9.30am to 11.40am, said Sophon Thongsai, chief of the provincial disaster prevention and mitigation office.
The B.C. Conservation Officer Service (COS) says the attack happened just after 11 p.m., while the man was walking home.
The COS says the man's injuries aren't life threatening.
Officers have been deployed in the area to search for the wolf.
According to the Gangavaram police, Ramakrishna (50) was in the fields close to the the village late in the evening to milch the cows. Around 7.30 p.m., his two daughters Rama Devi (24) and Meena (22) reached the spot to assist their father. All of a sudden, gales and rain started, forcing the trio to take shelter under a tree in the field, when lightning struck them, killing all the three on the spot. On hearing the tragic news, the farmer's spouse fell unconscious. The Gangavaram police rushed to the spot. A case has been registered.

Russel Braulio, owner of the pigs, said the incident happened past 3 p.m. Thursday.
"I was at home. It was raining then. Suddenly, I heard a flashing light and noise," Braulio said.
He said taking care of domestic pigs is one of his livelihood.
"We decided to just bury the pigs. We could not do anything more about it," said Braulio.
Aside from the pigs, a tree nearby was also hit by the lightning.
