The noise was heard around 10.30pm on Thursday last week in places including Epworth, Crowle and Gainsborough.
Some people who heard the noise initially wondered if it had been an explosion or an earthquake.
Some attributed it to a sonic boom - the noise an aircraft makes when it breaks the sound barrier - but the RAF confirmed none of its aircraft would have made the sound in the area at the time it was heard.
It happened on the same day that southern California was hit by a 6.4 magnitude earthquake, the biggest in 20 years, leading some people to believe there could be a connection.
However, the British Geological Survey has ruled out any seismic activity in Lincolnshire on that night, despite getting reports from across the area.
A spokesman told Lincolnshire Live: "There was nothing detected. We did get another couple of reports for around the same time last Thursday, from Nottingham and York.
"But I have checked all stations in the region and can't find anything. So, the official line is that there was nothing detected."
Scunthorpe Live has now received reports from people who heard it across the area and beyond.
Matt Treacy in Lincoln said: "It sounded like empty trucks going over bumps, or like a pair of double sonic booms, but much deeper and ethereal. It was quite subtle and distant but It set all the dogs in the area barking."
Brenda Law from Branton was awoken around the same time by her burglar alarm. She said: "I was just on the verge of falling asleep when my burglar alarm went off. I immediately put the light on and checked the rest of the house but everything was still closed and in tact.
"I live not far from Branton and although I did not hear the noise, I can only suppose that this was the cause. My burglar alarm works by the pressure of air and if a door or window is opened when the alarm is set, it will set the alarm off.
"This happened before when a building close to Doncaster had a fire and something within the building exploded."
David Harris said: "We heard it very loudly in Willoughton near Caenby Corner also. It woke out little girl up, it was very strange."
And David Sunderland from Fillingham, near Lincoln, said: "The rumbling seemed distant, and lasted several seconds, rising and falling in volume like the beating of big drums or like some big lorry bouncing over a rough road.
"You could tell it wasn't thunder as the sky was fairly clear and there was no wind at all. It was very still."
It has also been speculated that the noise was caused by a military jet passing over, as aircraft create sonic boom noises when they break the sound barrier.
However, the RAF has confirmed that none of its aircraft caused the noise, while the US Air Force in Europe is yet to respond to requests for comment.
